The home side put on 329 in the first innings, led by Rohit Sharmas 161, but then England fell to 5-52 and then 6-87 within the first two sessions of the second day.
Rory Burns got a duck and no other batsman in the top five scored more than 18 in a dismal display.
Ben Stokes was clean bowled by a pearler from Ravichandran Ashwin, as the off-spinner claimed three of the first five scalps.
The scorecard was ugly but Vaughan thought the deck at MA Chidambaram Stadium was the villain of the piece.
