The 27-year-old Boyle converted a first-half penalty then got in behind the Aberdeen to score again in the 67th minute, picking up a pass and threading his shot into the far corner.
Boyle has scored four goals in his last three games.
His arcing runs caused plenty of problems for fourth-placed Aberdeen who have only one win from their last seven games.
“He (Boyle) is looked back to his best in recent weeks again,” Hibs manager Jock Ross said of Boyle.
